The United States Geological Survey measured the quake at magnitude 5.3.
An earthquake with a preliminary magnitude of 5.6 has shakenTokyo and surrounding areas but no tsunami warning has been issued, the Japan Meteorological Agency said. Neither was found to have been affected.
Locals were alerted to the impending quake with a mobile phone alert.
The agency said the epicenter of the quake was located in northern Saitama Prefecture, which is north of Tokyo.
There were no immediate reports on damage and injuries.
Japan is one of the most earthquake-prone nations in the world.
Rigid building codes and strict enforcement mean that even powerful quakes frequently do little damage to infrastructure.
